sounds to me like the problem was in the carb or fuel pump. This is a gas problem, not an engine mechanical problem. Nor trans problems. Hope you didn't go to all that changing just to fix THIS problem, cause obviously, you didn't fix it.

Actually I think you're flooding (too much gas). Maybe you can also check the air cleaner. (Too much gas is similar to not enough air).

Could be somethin with the choke, you probably replaced the Head but left some parts of the old engine there, parts that were flooded as well, try remplacing that.

Could be the computer that regulates fuel/choke. You really need to get it professionally checked. If you are in the Military or a dependent, take it on post to the Sprocket. They have the equipment and costs are very reasonable.

Have you flushed out the fuel tank? Changed the fuel filters? If it got moisture in the fuel tank it could have damaged the fuel pump or filter or screen inside the tank. You're fuel filter or filters may have picked up some residue or moisture left in the tank and re-clogged new filters. I'd drain the fuel tank, get some fuel tank additive (the kind to remove moisture from the fuel system) change the fuel and air filters and give it another try.

I would also check the fuel pump psi and the fuel psi regulator for proper operation.

Bad O2 sensors made my jeep do that. The choke made it run ok cold and it was ok hot, but when it was half warm, the engine ran way too lean because the computer thought there wasn't enough oxygen getting in there.
